Well let me start at the beginning...
They say that many years ago pokemon lived contently with human trainers. Then a trainer "breeded" legendary pokemon, or so he said. In actuality he was stealing these eggs from pokemon........Legendary pokemon. So he ended up with a box full of each legendary. A box of rayquaza, a box of lugia, and so on. However, these were no tiny boxes that could hold only two pokemon no these boxes were huge and enough to hold up to 30 pokemon.
One day the legendaries got angry. "He's stealing our young" the female's would exclaim. "He's frightening our family's" the males would roar. Then at last when he came back to a group of articuno and made off with more eggs a child said to its mother "Mommy why is he taking little sister?". This made the mother cry and howl in grief. She went after him and attacked. Then the whole group of articuno attacked, and the rayquaza heard from the mountains and the lugia from the sea. Soon all the legendaries heard them. That was the moment they all came to there senses. Why must we listen to this mere child? they thought. He is weak and powerless. He must be destroyed. They all attacked and soon he was nothing but a pile of ashes on the ground. Now we must let our children free.
The legendaries ventured to the boys home town. They searched everywhere for the boxes that held there children captive. The locals of the town exclaimed "Look isn't that amazing!?!" while pointing to the sky. Finally a moltres said "I found them!!" All the legendaries swooped out of the sky and toward their long lost family. When all the legendaries separated and freed their children, they were mortified by what they found.
The pokemon inside were mutated they had more arms than normal and were 10 times stronger than any normal pokemon of their kind. The mutants escaped and wreaked havoc on the town. Soon they scattered to different regions and destroyed towns across the globe. All the legendaries regrouped and went after every mutant legendary. They killed every single one, and were very tired. They looked around and observed the damage.
All of humanity went extinct and the only proof of their existence was a few demolished buildings, random piles of rubble, and scattered bones and ashes. The oldest legendary said "We must seclude every pokemon from these ruins, no one must know of this", and so they listened. However they could not keep the pokemon who saw this day from passing this story down to their young.
They separated into six groups each going in different directions. They built towns that were very poor, and then they left all the non-legendary pokemon in these towns lead by a group of legendary. The rest of the legendary traveled to a different location and built an elaborate town. However, some legendaries could not handle the guilt of living a wonderful life while the other normal pokemon starved. So they left and created a town on the outskirts of a forest.
