I know the title of the story is it very misleading, but Harry is indeed the BWL somewhat by defeating Voldemort, however Dumbledore didn't know how he was defeated and declared Godric the BWL since he has was "marked" by Voldemort. And since he didn't know that the prophecy made by Sybill Trelawney so she can get the job at Hogwarts was a fake, assumed that Voldemort is still alive. However since Voldemort had very little of his soul left in his body, his horcruxes completely obliterated and destroyed itself.
