My first theory

Kaede is still alive

Or, at least, her twin is.

I know that the twin story is something Tsumugi probable made on the spot but I have reasons to think she didn't.

Let's go back to the motive in Chapter 3. The necronomicon. Monokuma said that you could bring one person back to life. Only one. And I'm pretty sure if no one had died that person would've been Kaede.

Why?

Kaede was the one giving everyone hope and dreams of escaping. Shuichi gained more confidence from her, I'm pretty sure she helped Maki get out of her shell, and she even helped Kiibo by stopping Kokichi from pestering him all the time. 

So Kaede would be the most obvious to bring back.

My theory is that instead of Kaede dying, Tsumugi made a switch between her and her twin, or it could've been her twin all along. After all, she never played the piano in front of anyone.

Once the necronomicon's ritual had finished, the real Kaede's memories would've been wiped and she would rejoin the class.

However, with the academy being completely destroyed she might've been inside it while it happened and could have died while inside of the academy.
