To start off, there is a zombie virus in this AU, but it only affects the pokemon. It's similar to how the R chemical affects them in Detective Pikachu in how it makes them rabid and crazed. It's spread through the same way the virus is spread in humans in the show. Because of how dangerous it is for pokemon to be around the rabid pokemon, the humans have created sanctuaries with large domes to keep their pokemon and themselves safe. Each of these domes corresponds to a safe haven in the show (Alexandria, Hilltop, etc.). They also each have a legendary pokemon that looks over their shelter (I will share which dome gets which legendary in another chapter).
In regards to what makes the villains bad, both the Governor and Negan and the Saviors have been training pokemon to attack people so that they can take over other domes. The whisperers, on the other hand, try to live among the rabid pokemon, similar to the show.
