Regarding the Rinnegan, it takes a lot Chakra to use some techniques and also almost perfect Chakra control. Otherwise you might not be able to use it or worse you might suffer physically or mentally 

Continues use of Sharingan makes you go blind and might suffer from disease like Itachi, also Sharingan users gets arrogant and too much dependent on their eyes. 

@Omnifictionwriter Byakugan has few blind spots and also it's range is limited as well as it's useless in thick mist laced with dense Chakra.
