For your question about why Ben and Weiss helped the boy, there are two main things it comes down to. 1 they're huntsmen, helping people like this is what they do, and even if they weren't, it'd be out of character for them to not help him. 2, Ben was actively searching for Jake at that point, so seeing another boy around the same age who can change forms made him connect Alan and Jake as possibly related cases.

            For your question of Bilbo leaving the Shire and joining Thorin's company is actually due to Gandalf. Gandalf explained how he knew Bilbo as a boy who seek adventure than the other Hobbits. Even when Bilbo was a boy, he and every other Hobbit never left the Shire. 
            
            So when Gandalf figured that Bilbo would make a perfect burglar, he wanted Bilbo to relive his dream of adventuring. The action he did with the Trolls was his first step. Learning how to distract the enemy and think of a plan.

            I wanted to ask that How does Bilbo’s decision to leave the Shire and join Thorin’s company mark the beginning of his transformation and in what ways do his actions with the trolls prove he is already becoming more than the timid hobbit he once was?
