Both of them were crying tears of joy after Naruto was born but their was a huge problem for them, it was the nine tails fox inside kushina which makes her a jinchuriki(people with tailed beast inside them). When Naruto was born the seal inside kushina was loosened.

Naruto was born in a cottage because a certain man knew that when naruto will be born the seal will be loosened and that mysterious man will be able to summon the Nine tails Fox and destroy the Konoha village(THE HIDDEN LEAF VILLAGE).
