Kathryn was alive.
After Emma had entrusted August to help her find evidence that proved Regina had something to do with Kathryn's murder, they found a shard of a shovel at the crime scene where the heart was found. Emma asked (Y/n) to go in place of her while she stayed with Mary Margaret to work through the issues of the D.A., so (Y/n) and August snuck into Regina's shed with Henry's help and found proof that Regina was responsible. However, when they went back the next day, the shovel was replaced.
Emma soon found her own problems when she found a bug in a vase that Sidney had given her, showing that he had been working against them all along. (Y/n) didn't tell Emma about the conversation between Regina and Mr. Gold, still trying to figure it out herself. Overhearing the most powerful man in town call the mayor 'your Majesty' was not something that happened every day. It wasn't until after Emma and (Y/n) went to Granny's to apologize to August for thinking he ratted them out that they heard Ruby screaming from around the back of the diner, and ran to find Kathryn, very much alive, on the ground covered in dirt and mud.
Emma and (Y/n) walked through the doors of the hospital, going to see Kathryn. "Emma, (Y/n), come on in. Look who's awake," Dr. Whale said from Kathryn's bedside.
"Kathryn, hi," Emma greeted, and Kathryn smiled at them lightly. "Listen, we don't want to take a lot of your time, but do you remember what happened?"
"I don't know much," Kathryn told them. "I was in a car accident and I remember the airbag going off, and the next thing I knew, I was in the dark, in some basement. I didn't see anyone, but there was food and water. And then, I guess, I was drugged?"
Kathryn asked Dr. Whale the last bit, and he nodded. "Yeah. We're still trying to flush that out of your system."
"And then I woke up in a field at the edge of town and I started walking. That was it," Kathryn finished, looking at the cops.
"You didn't see anyone? Didn't hear anything that might point you to who was holding you?" (Y/n) asked.
"Smell perfume? Cologne? Anything?" Emma finished off, using a few more details.
"Nothing. No. I'm sorry," Kathryn shook her head. "I wish I could help. Especially since... While I was gone, you thought I was dead?"
"Your DNA matched the heart we found."
"They're grilling everybody down at the hospital lab to see who doctored the DNA results," Whale told them, but (Y/n) knew Regina had some influence over all of them.
"Why would anyone do this?" Kathryn stated.
"We have a running theory that someone was trying to frame Mary Margaret for your murder," (Y/n) said as she crossed her arms.
"But why?? I mean, who would do something like that?"
That was the one question they were trying to prove they knew the answer to.
Later in the day, they had set up a party welcoming Mary Margaret home from jail. With Kathryn alive, there was nothing against her. The jewelry box fingerprints made sense, and with no murdered victim, Mary Margaret was free to go. People from all over the town showed up. Even August came, and was sitting beside Henry at the table. The two of them were becoming increasingly close. The one that surprised them the most, however, was Mr. Gold turning up to say congratulations. (Y/n) was wary of him, especially from the conversation she overheard between him and Regina, but it all turned out fine in the end. She had a feeling he had something great to do with it.
"All of these people, just to welcome me home?" Mary Margaret pondered as she looked around at the party.
"You've got a lot of friends," Emma said, finishing pouring punch into the cups that Mary Margaret had set on a tray.
