1. Darkness Rising, Part 1: The Autobots discover that the Decepticons are back, led by Megatron, who's experimenting with Dark Energon. Jack, Miko, and Raf get involved with the Autobots after witnessing a Decepticon attack.

2. Darkness Rising, Part 2: Megatron uses Dark Energon to reanimate fallen Transformers, creating an undead army. The Autobots realize the threat of Dark Energon and prepare to confront the Decepticons.

3. Darkness Rising, Part 3: Optimus Prime and Ratchet head to an Energon mine to stop Megatron, while the human kids struggle to keep the Autobots' existence a secret.

4. Darkness Rising, Part 4: Megatron attacks with his undead army. The Autobots devise a plan to destroy Megatron's space bridge to prevent the undead from reaching Earth.

5. Darkness Rising, Part 5: In the climactic battle, the Autobots confront Megatron's forces. They manage to destroy the space bridge, and Megatron is seemingly lost in the explosion.

6. Masters & Students: Starscream assumes leadership of the Decepticons, and the Autobots encounter a new Decepticon named Skyquake. Optimus and Bumblebee face off against him.

7. Scrapheap: The Autobots' base is infested with Scraplets, metallic creatures that feed on Cybertronian metal. They must find a way to eliminate the Scraplets without getting eaten themselves.

8. Con Job: Wheeljack arrives on Earth, and Miko is excited to meet him. However, it turns out that the "Wheeljack" they meet is actually a Decepticon named Makeshift in disguise.

9. Convoy: Optimus escorts Fowler and a powerful weapon through a snowy mountain range. They are ambushed by Decepticons, and Optimus must protect the weapon and Fowler.

10. Deus Ex Machina: Bulkhead, Miko, and Bumblebee search for an ancient Cybertronian weapon hidden in Greece. Breakdown and Knock Out make their debuts as Decepticon enemies.

11. Speed Metal: Knock Out challenges Bumblebee to a street race, and Jack gets involved. Things get dangerous as Knock Out reveals he's working with the Decepticons.

12. Predatory: Arcee faces her old nemesis, Airachnid, who's hunting humans in a forest. Arcee must protect Jack and settle her score with Airachnid.

13. Sick Mind: Optimus falls ill with a deadly Cybertronian plague, and Bumblebee and Arcee infiltrate the Decepticon warship to find a cure.

14. Out of His Head: Megatron, still alive in Bumblebee's mind, takes control and tries to sabotage the Autobots from within. The Autobots must free Bumblebee from Megatron's influence.

15. Shadowzone: The kids, along with Bulkhead and Starscream, are trapped in an alternate dimension where they encounter a monstrous version of Skyquake.

16. Operation: Breakdown: Bulkhead tries to rescue Breakdown, who has been captured by human organization MECH for experimentation.

17. Crisscross: Airachnid teams up with MECH to capture Jack and Arcee, leading to a showdown in the wilderness.

18. Metal Attraction: The Autobots and Decepticons fight over a powerful magnetic weapon, with Bulkhead and Arcee competing against Breakdown and Airachnid.

19. Rock Bottom: The Autobots and Decepticons are trapped in a cave-in together, forcing them to work side-by-side to escape while dealing with each other's treachery.

20. Partners: Arcee and Starscream are forced to work together when they find themselves stranded. Arcee grapples with her desire for revenge.

21. T.M.I.: Bulkhead absorbs the knowledge of an ancient Cybertronian formula, making him a target for the Decepticons who want the information.

22. Stronger, Faster: Ratchet experiments with synthetic Energon, which boosts his abilities but makes him dangerously aggressive.

23. One Shall Fall: The Autobots learn that Unicron, the ancient enemy of Cybertron, is awakening within Earth. Optimus faces a difficult choice in the coming battle.

24. One Shall Rise, Part 1: Unicron's awakening begins to affect Earth. The Autobots and Megatron form an uneasy alliance to stop Unicron.

25. One Shall Rise, Part 2: The battle against Unicron intensifies. Optimus enters Unicron's mind, facing his own fears and struggles.

26. One Shall Rise, Part 3: Optimus defeats Unicron, but loses his memories in the process. He reverts to his old identity as Orion Pax, unaware of his role as a leader.
