Okay just to clarify, this happens somewhere in the middle of the manga, when Persona is still a bad guy. But also after Mikan finds out about Natsume's missions.

Natsume POV:
Of course, the first word to come out of her mouth in the morning would be, "HOTARUUUUUUU!!!!!"
The brunette flew at Imai and almost instantaneously, everyone in the class could hear the only-too- familiar sound of Imai's Baka Gun being launched.
Mikan fell right in front of my feet, her normally bouncy pigtails falling limp beside her. "Ohayo," She muttered dizzily before closing her eyes.
"Baka," I whispered and nudged her head with my foot. In my normal monotonous voice, I said, "Get off me, Smiley Face Print. Or I'll burn your hair." I casually produced a blue flame in my right hand.
1...2...3
"NAAAATSUMEEEEEEEE!!!!!"

Mikan POV:
"Ow," I muttered and rubbed the sore spot on my head where there was a hoof imprint. Natsume, I thought threateningly.
It was around 7:00, and today Narumi-sensei had cheerfully given us a deadline to finish our Alice Stones. He had given us the project about a week ago, but still. I groaned, because I hadn't even started. As much as I liked Narumi-sensei, did he have to give us so much homework? And worse, Hotaru had produced a purple Alice stone the size of a fist in class. She had turned it in early. It wasn't due for three days! If Hotaru's already done with her Alice Stone, maybe she can help me with mine, I thought.
I sighed and got up from the bed I was laying on. I looked around my single-star room. Nothing much that can help me make it here, I decided.
When I reached Hotaru's room/workshop, I knocked on the door several times. I shivered. It was cold tonight, especially since I was in the academy uniform wearing a skirt. When no one answered for 5 minutes, I whined, "Hotaru! Open Up!" No one answered. I could just imagine her grinning at the thought of a poor girl like me waiting in the cold...
"Fine!" I yelled at the door. "I'm going!" I stormed off, only to stop a few yards later. If I wasn't going to ask Hotaru for help, then who? I thought of my options. I had no idea where Anna-chan's, Nonoko-chan's, or Ruka-pyon's rooms were. In fact, the only other person whose room I knew of was...
"Natsume," I said out loud. I huffed. Fine, if that's the only choice. Besides, he can make a pretty good Alice Stone, I thought.
So I made my way to the boys' dorm in the cold air, and stopping at Natsume's dorm, I knocked and said, "Natsume?" A pause. No answer.
"Are you in there?" I asked again. If I was asking for help from him, then it would be best to be nice.
Absentmindedly, I looked out the hall window. In the dark, I could just make out the outline of a boy with black hair walking-
"Natsume?" I asked, peering out the window. "What could he be doing out so late?" I wondered out to the empty air. After all the time I had spent searching for someone to help me make my Alice Stone, I was never in the mood to actually make it. So I decided to investigate. I hurried out of the building, and set off after Natsume, shivering in the chilly night air.

Natsume POV:
Great. Persona had arrived in my room this evening and told me I needed to go on one of my 'missions' again. It was so annoying. I had been trying to concentrate so I could get my Alice Stone project over with, but then he had to come in and ruin it. Well, at least this time my mission was still in Tokyo. Something about stopping some guy at an airport from doing something. Whatever. It didn't matter, as long as I stopped the right guy. As much as I hated him, I knew Persona knew what he was doing.
Now, I walked outside on the streets of Alice Academy, holding my black cat mask in one hand. A few times, I heard a rustle behind me, or a muffled "Ow!" but when I turned around, nothing was there. I tried to shake it off, but I was kind of nervous. I had just heard a rustle and the sound of a twig snapping when I turned around too quickly for my follower and caught them.
I lit a flame in my hand, and saw a long chestnut ponytail sticking out of a bush.
"Polka Dots?" I asked, trying not to sound caught off guard. What was she doing here? A sheepish head peeked out of the bush.
"H-Hey, N-Natsume." Mikan came out of the bush and brushed off any stray leaves. I could see the goosebumps on her arms and legs. She was still in her uniform.
"What are you doing out here? Why are you even outside?" I asked her harshly.
Mikan shivered. "S-Sorry, N-Natsume. I-I went t-to your room b-because Hotaru wasn't a-answering her d-door, and I-I needed help making m-my A-Alice S-Stone b-but you weren't t-there s-so I-" Achoo! She interrupted her speech to sneeze.
"Baka." I said. "Come here." She did, and before I could overthink it, I took her hand in mine and let my Alice flow into her. She instantly stopped shivering, and... was that a blush?
I shook myself out of my thoughts when Mikan squeezed my hand in gratitude. "Arigatou, Natsume," she whispered. This time I was the one blushing. "But anyways, why are you here? The only reason you'd even be allowed to be out right now was if the academy asked you to...Oh."
In a flash, she was furious. "Natsume! Why didn't you tell anyone? Why didn't you tell Ruka-pyon?" At first I wondered what telling Ruka would do, but then I realized Ruka would probably tell her. I really needed to do something about that.
I looked at her. Her face was red, and there were tears in her eyes, but she hadn't let go of my hand. Maybe she just wanted to stay warm, but I hoped that wasn't the reason. I cursed myself for making her cry. Suddenly I realized that Mikan was so angry because she was worried about me.
"It's okay, Mikan. I would've been fine. After all, I haven't died before, and I'm not planning to change that." She hiccuped and then nodded.
"Now what am I going to do with you?" I asked. One look at her confirmed my fears.
"No. I am not taking you with me on a mission. There's no way."
"Why not, Natsume? I can help you!" Mikan insisted.
"No! There's no way I'd let you come with me and go into danger like that!"
"Natsume! I can defend myself! I have an Alice too, you know!"
"NO!" I yelled. "Mikan, you don't know what you're getting yourself into! These people- your Alice won't work on these people!" She cowered away in fear.
"Wait. Did you hear that?" she asked. I narrowed my eyes at her.
"Hear what?" I asked suspiciously.
"Listen." she commanded. In the distance, I could just barely hear a car rumbling. I paled.
