Lovino doesn't like Ludwig because he looks like HRE and he knows if that is ever mentioned around his brother, Italy will cry. He loves his brother no matter what and it hurts him to see his brother sad. That's why he doesn't like Germany he's afraid that he'll hurt his brother. And when that happens all hell with break loose.
