Yes, Capricorn Taehyung Kim a.k.a agent 002 of KIA was calling Virgo Jungkook Jeon his boss.
This had a couple of reasons.
No Capricorn Tahyung didn't work for Virgo since the beginning. It happened three months after Capricorn's 'death'.
Virgo had gotten Capricorn Taehyung into silent prison four years ago through Aries Lisa by putting the blame for helping Capricorn on him in the eyes of KIA. There was a reason behind it.

Capricorn Taehyung who was seated on a chair, tapped his finger on the table in front of him as he waited. He was informed that someone would come to meet him which was very unusual for a silent prisoner, but not unusual for him who had a bigger position before coming there.
The door opened.
Aries Lisa walked in.
He leaned back in his chair. "This was your doing, wasn't it?" He was talking about his current situation.
She pulled the chair that was in front of him away from the table but didn't sit on it. Someone else walked inside the room and sat there.
"So this is how it goes." Capricorn Taehyung said slowly.
"This is my first time meeting you in person. I've heard a lot about you." Virgo said blankly.
"So, Aries Lisa is your spy." Capricorn Taehyung's gaze moved to Aries Lisa who stood in the corner of the room, she give him an empty smile.
"You had a doubt that could put her in danger." Since Capricorn Taehyung knew something was off about the whole Aries Lisa situation where Capricorn and Virgo 'escaped' from silent prison.
"This can't be the only reason. You want something from me, don't you?"
"Work for me."
Capricorn Taehyung chuckled. "I don't work for gangsters."
"KIA is my enemy. And after you hear this, it will become yours as well."
"What information you got for me?" Capricorn Taehyung raised his head.
"What kids make the best agents? Either it's the agents' children or children sold by orphan dealers."
Capricorn Taehyung was getting the hint.
"KIA had taken you from orphan dealers," Virgo said.
