San was actually Wooyoung's husband in the future who loves him very dearly. There was a misunderstanding where he thought Wooyoung was regretting falling in love with him. Therefore, he decided to grant Woo's wish by going back to the past—to change their fate because he didn't want to see Wooyoung suffered. He chooses to help him with Jimin (who was Wooyoung's high school crush) to avoid the fate of their meeting.
However, what Wooyoung actually meant was that he regretted that they only get to live together shortly. That if he can, he'll turn back time and re-lived every moment with his ill husband, San.
In the end, a regret turn into a new love and hope. Just when San thought he succeeded in avoiding their younger self from meeting each other, what he actually made is giving Wooyoung a reason to never regret loving him. The 'goodbye' signifies that San is closing a chapter he had with him before it even had a chance to write itself, however the 'hi' is Wooyoung opening up a chapter to give them a chance even if he was warned not to as there were no regrets for him to love San.
