Jane and Thor agreed on dropping hints to the team till they figured out the news on their own, so to hide Thor's bump, that was now starting to show through his ordinary wear, she made him wear slightly baggier clothes.
Right now they were cuddled onto the couch, snuggled up to Jane, her arms wrapped protectively around him and the baby bump. Loki sensed something was off with him so every hint they dropped, drove him closer to finding out. Some hints weren't planned, like the vomiting and constant peeing. Right now was one of them. The others were there as well, piecing together the hints when Thor felt sick...like throw up sick "Jane" he managed to say before gagging. Jane hummed "yes boo?" She cooed and saw his face pale.
She nodded and helped him up and to the bathroom, but he insisted he go alone, he does that sometimes. While Thor was...busy, loki pulled her aside to talk. "Yes dear loki?" She asked sweetly. "Something's wrong with my big brother, what is it?" He wondered. Jane pulled him into the hall "do you promise not to tell anyone yet" "sure" "Thor is pregnant, two months gone, please be nice to him, he's very...fragile, he may look all big and strong right now but he's very fragile" she explains. Loki awww's "where is he?" "Throwing up in the bathroom, poor thing". They heard the toilet flush and a weak moan "we should check on him" Jane suggested and they knocked on the door. "Thor, boo, you okay?" Jane cooed and opened the door. Thor sat leaned against the bath tub, hair all over the place and stuck to his sweaty forehead, pale skin and blood eyes.
Loki sighed and knelt infront of the bigger God. He pushed the hair away from Thor's face "hey, Jane told me everything, how ya feeling?" He asked softly. Thor grunted as he shifted his position "sick sick and oh, did I mention sick" he whined and rubbed his tiny baby belly. Loki smiled sympathetically "that's completely normal, I was the same when I was pregnant with James, and boy did he take his toll on me" he said with a giggle. Thor managed a small giggle as well and loki helped him stand "now brother, I understand you're dropping hints to the team, may I be of assistance?".
One last hint they decided to drop and it was big. Jane and loki
Set up a pregnancy test that was in a cake and said that it was Thor's, inside a sterile bag obviously, and left it on the counter with a note saying it's for the team. Thankfully everyone was present when Steve decided to cut into it. When they saw the test their jaws dropped and they looked towards Thor and Jane "really?" They called in unison. Thor nodded nervously, which quickly disappeared when the team cheered and gave them a group hug. Then loki fired a warning shot of magic because he didn't want his fragile, pregnant brother to get hurt.
After they found out, the team were extremely protective over Thor and the baby.
