I've watched tons of animes and lots of scenes have either caused me to screech into the night while barley holding onto my sanity, or, cause me to nearly break everything in my line of vision and scream at my TV with tears pouring down my face.
Now, there are quite a few scenes from different animes that I find pretty shocking and epic--to say the least. But, if I had to pick one scene, it would have to be when L gets defeated by Light in Death Note.

Man, that scene...holy fuck. It was so intense. Definitely one of my favourites. (Even though I cried for days.)
