Alright, My friend asked this too. Not these verses in general, but the entire thing of killing. Alright, so when I went to a camp a few weeks ago, this was explained like this: 

Spiritual wars are allowed, that is when killing is obedience to God because you are fighting for you're faith, fighting for your country and your loved ones. So killing your brother, and so forth, this would be in a war, a battle. 

When it says, thou shall not kill, it is refearing to manslaughter. As in killing just to kill, or to kill someone to steal something. Or simply killing someone out of rage. In a war that is protected, this is slightly contradicted, and I've wondered this myself. But as I just explained, killing in a war, out of obedience,  is the same as standing up for your faith. However, in a  war, if you have a prisoner, and they're being whatever,  and you want to kill them, this is when this rule comes into play during a war.  I probably did horrible at explaining this but... I can try to fix it later."
