I had a really long car ride recently and my mom didn't let me read so I, beeing a fangirl I am, started cooking up some unbelievable and unlikely plots and the main one was "what if all the vilians were heroes and heroes- vilians".
I don't mean to change their personalities or reasons I mean to twist them a bit to make them change sides.
For example if normally Clockwork tries to help as much as he can without ruining the time stream in this universe he tries to hinder peoples lives as much as possible without ruining the time stream, because maybe (and this is my speculation) he is connected to the time stream and he feels what it feels so he is unable to go all out in his schemes.
Another way to look at this could be that not all the characters switch sides. The main ones could stay on the side they were, but their allies and enemies could change sides.
