The council, while investigating Nala-Se and Lama-Su discovered transmissions between them and Dooku, they did a little more background check and saw that they also once talked to Darth Sidious.
That's when they discovered that Sidious was calling at the senate building and they discovered that Palpatine was Sidious, they fought and luckily they managed to keep Anakin at the temple.
Once they killed Palpatine, Sapphire could feel the force was brighter and that it wasn't clouded in darkness.
She hugged Shakk the next time she saw her and said "it's finally over."
Shark nodded before hugging Sapphire back, happy that it was all over.
