After the league of villains was decimated and All Might was down for the count, the populous started rioting losing all their hope in heroes, until Yuriko killed the prime minister the next day, took the position and forced everyone to listen to him or they would die.
Funny thing is the civilians listened to him, maybe because he killed an entire force of rebels in a single minute, but they listened, the heroes didn't want to but what would they do? Attack him? Yuriko was now Japan's dictator, but he did make new laws that helped the country.
Most for quirks, kind of went back to the old way of things before they weren't a thing, you were allowed to use your quirk in public, just not to cause anything damage or anyone harm. Other than that, he got rid of the ranks of heroes, being a hero wasn't a job anymore, so people would not get paid for it.
Most heroes in training became heroes anyway, a huge amount of them quit after knowing they wouldn't get paid, now they rely on the public. The police are allowed to use their quirks now, and they were supplied with better training because how do you miss every shot in a single mag?
Over the years people tried to assassinate him, they all died, from his reflection. His people got happier because there are even less villains now than when heroes were still a relevant thing. He kept tabs on Nejire, she is still a hero, doing a good job at it too, people trust her. The villains didn't disappear, but they were scared for what the prime minister would do.
Eri never learned that she never escaped the life of being used. She only thought that Yuriko wanted the best for her, that's why he sent her to the best schools, got her the best training, and gave her anything she wanted, but really, he only did that so she could be the best. And the day she became a hero was the day even more villains quit, no one would want to fight someone who could get rid of your quirk.
He made sure she idolized Nejire, that way she would want to work with her, the idea worked, Eri never mentioned who her caretaker was, and Nejire still hated Yuriko, but to a lesser extent. The class of 1-A, or what was left of it still became heroes, but now it's fewer fighting villains and more helping the public.
Yuriko hired a bunch of researchers because their technology has not changed in a hundred years. After a while Japan became the most technologically advanced country in the world. The villains lived in fear, the heroes, what was left of them, were helping people instead of fighting all the time, and the civilians were safer, and wanted other normal jobs instead of always wanting to be a hero.
Nejire lived a happy life, she never dated anyone because any love interest she had spontaneously combusted. She had Eri though, she looked at her like a daughter.
Eri lived a lie.
Yeah, so sorry, it feels like this story was rushed, it wasn't it's just not easy making a villain story, you get move freedom but that's all. I will make another Accelerator story again one day but as a hero this time, anyway here you can kind of customize my next story, it will have the main character have the powers and maybe personality of Mikoto Misaka, in the My Hero world. They will be a guy though.

Level. Do you want me to make them op from the start or have them need to train?
Love interest. Who? There doesn't need to be one but if you want, my recommendations are, Nejire (Because for some reason I simp) Kendo, and Jiro.
