In the once-peaceful Johto region, trouble starts to brew when the criminal mastermind Giovanni begins a chain of twisted experiments, abducting each and every Pokemon he can get his hands on to use as test subjects. No one could possibly know his true intentions, as he keeps his plans secret from even his own men, simply asking them to do the "dirty work" for him, while he waits for news of success.

The Rocket hideout, reconstructed in the basement of the Goldenrod Radio Tower, is completely abuzz with grunts' daily activities: some carting injured Pokemon back and forth across a large, black-tiled room; some of the meatier grunts, equipped with redesigned Pokeballs to harden the hearts of stolen Pokemon and break the bond with its Trainer, leaving the hideout via elevator to embark on classified "missions" to abduct more test subjects; and some undertaking the most terrifying task of all- conducting the experiments and restraining the resulting monster.
Giovanni stands among the bustling chaos, laughing, while still asserting his commanding authority,
"Prepare the next test subject!" he barks at a smaller, timid-looking grunt, who promptly disappears into a locked room near the back of the massive laboratory. A few squeals and squawks can be heard, as well as the sound of a fist impacting flesh, before the grunt returns with an unconscious Chatot, its immense chains and collar making the bird seem quite heavy. The grunt struggles with the weight for a few seconds before accidentally dropping the bird on his leader's foot, who proceeds to scream at him, kicking the Chatot across the room in the process.
Giovanni pauses his tirade just long enough to call for another grunt, his voice wavering between seething anger and firm commands,
"Incompetent little...! Maxwell, will you come over here for a minute?" A very large, muscular grunt looks up from the monitor that he is studying and promptly begins rattling off the test subject's heart rate, breathing patterns, and other readings from the machine. Giovanni holds up his hand to signal the man to stop before pointing to the Chatot, still in a heap on the lab floor.
"Take this thing to that room, and make sure it leaves as a slave to ME... Err... Team Rocket!" Maxwell forcefully lifts the bird with one hand and disappears down a long, dark hallway before wrenching open the third door on his left and locking it behind him. Meanwhile, Giovanni thinks out loud,
"It better succeed this time... The amount of Pokemon that I have taken to attempt these experiments is staggeringly large! At this rate, we will eventually be traced back to this base and flushed out, with no success to show for it!" He turns to look at a scientist, garbed in a blue lab coat, hunched over a messy desk a few feet away, who is diligently studying the sample of the Chatot's DNA that he had just received from a grunt returning from the room that Maxwell brought the Chatot to.
"Nathan..." The scientist scrawls a few notes before looking up,
"Did you find anything out of the ordinary?" Giovanni almost growls at him.
"Sir, the bird has indeed mutated, but, unfortunately, I believe this one is sterile as well..." Nathan's eyes reflect continuous failures, as Giovanni curses at him for a few minutes.
"Sir, if we want to successfully merge DNA of two Pokemon to create a..." he starts, but is interrupted by the walkie-talkie on his belt ringing. Looking sheepish, Nathan tells Giovanni,
"Give me one minute- I think we may have found something."
"Well, make sure that it is worth my time!" Giovanni barks, before turning around to hassle the nearest grunt for any particular reason that he could think of. Meanwhile, Nathan seems slightly agitated by what he hears from the walkie-talkie,
