When the time was right, L was going to bring up Misa's trial and execution. This will be the sign for Rem to tell Misa her final goodbyes. She will then stay in Watari's quarters until L comes to them with the paralyzers.
In the free time that L has when everyone is asleep, he had worked in the lab located in the basement of the tower concocting the best paralysis for faking his death. He ended up with a toxin that would slow the heart and breathing down to a near stop and made their bodies go limp. It would take nearly two hours for the chemicals to kick in, which would be preferable so L wouldn't have to suspiciously meet with Watari right before his "death".
On the day that he planned to carry out his scheme he would meet with Watari with two syringes filled with the paralyzers. Watari knew what to do. Once the chemicals kicked in he would clear the data on the Task Force computers as if he was dying for real. By then L's toxin would kick in as well, rendering them "dead".
Rem, once Watari and L are paralyzed, will leave the piles of ashes and the faux death note L had constructed with all the names of Rem's victims, including his true name, and go back to the shimigami world to view Misa from a safe distance.
Watari and L's bodies will then be taken to be placed in coffins. Mogi-san will distract the rest of the team with some life-threatening scenario and switch the bodies with fake dummies. Around that time the paralyzers should wear off and the two would be able to leave Japan. They were not to interfere with the case anymore.
Luckily, L had a school full of successors. He had two particularly in mind: Mello and Near. The two boys were specially trained to work together, Near as the planner and Mello as the action-taker. They worked in perfect unison together, even of they were reluctant to admit it. Seperately they would not succeed: Near had too little emotional empathy and Mello was too emotional. However, together they balanced each other out. L was 90% positive they would defeat Kira.
L knew this plan was necessary for Kira to drop his guard. Though he was reluctant to leave the case, it was mandatory he did so. Somehow, Kira knew about the secrets of the Task Force (which meant someone was either snitching from the Task Force or one of them was Kira) ("cough cough" Light Yagami). Therefore, he would know about L's "death". Again, L believed that Kira thought he was his one true opponent. If he died, Kira wouldn't think of the Task Force as a threat anymore. And that would be when Near and Mello attacks.
The plan will work. Just so long Mogi-san doesn't tell anyone about it, it was foolproof.
Maybe that was why L was so melancholic on his final days.
