Basically the Covenant never learned of humanities connection with the for Forerunners and meet them, humanity joins the Covenant and becomes a member, however it is soon shown what humanity is connected to, but now the hole covenant knows making it impossible for the prophets to raise war against them, so the Prophets make them Elite warriors and scientist along with the Elites. From there they learn the truth, so they decide to start disabling the rings, believing that a worthy goal. But when they decide to disable a mass effect ring the Citadel notices and decides to stop them. From there its up to you, total war with the citadel or not.
