This takes place during the movie, but the details of 9 wanting to leave the sanctuary aren't present and he just lives there with the rest of the stitchpunks.

He knew you weren't another pile of junk out in the emptiness.
5 had spotted something hidden in the wasteland that surrounded the sanctuary.
It was a small doll with similar features like him.
"We must not go out there, we don't even know if that's one of us. We shouldn't make 1 angry." 5 pleaded 9 to rethink about his decisions.
"Aren't you just a little bit curious, 5?" 9 asked, "what if it is one of us? They might need our help."
5 only stood there, he knew he couldn't persuade 9 to not go out there, so he just handed the other his light staff and said, "be careful out there. I'll cover you if anyone asks."
5 said in a defeated, yet encouraging voice.
"Thanks." 9 hugged the other stitchpunk and climbed down from their roost tower.
...

There was no indication of life in your small body, but something was telling 9 that you were still alive.
He carried what seemed to be an almost lifeless stitchpunk body all the way back to the cathedral all the while to not get caught by 8, 1's brainless lackey.
9 could see 5 waving to him from the tower and 9 nodded.
...
9 carefully set you on the bed where 5 had put him when he was found.
"Are they alive?" 5 asked,
"I think so."
"Do they have a number on them?" 5 askes when he carefully examined your body.
"I think, (y/n)."
"(Y/n)."
5 suddenly was called to the other room by 2 and later explained what was going on with the hushed voices in this room.
2 understood completely and was proud of the two that they did the right thing.
Of course the problem still lied, were you alive? And what are they going to tell 1 when you do wake up?

...Time skip...

You heard voices from somewhere.
You couldn't see them, but they were there somewhere in the darkness.

Are you alive?

You tried to move your limbs, but only your arm moved slightly in response.
It's been a while, hasn't it?
Your optics were clouded, but you could see.
Lifting your head, you noticed the difference of the atmosphere.
And beside you was a person from each side of the room of some sort all of them strangely looked familiar.
"Who are you?" Was what you could say in a whisper.
2 smiled weakly and said, "You're awake. We we're starting to think you weren't going to anytime soon."
"How long have i been out?"
5 spoke up, " we're not sure. 9 is the one who found you."
"Where did you come from?"
Your mind was in static. You didn't know that answer or anything about your past. All you knew is your name.
Even then it's fuzzy.
"I can't remember."
"Can you remember anything?"
"My name is (y/n)."
"So it is (y/n)."
"9. What is this place?"
"You're in sanctuary. We'll keep you safe here and try to get your memory back, if there's any."
"5 come with me. We'll need to ease 1 into this." 2 says as he leaves the room.
"9 stay with (y/n)."

"Who's 1?"
"1 is our leader. He's usually just a stick in the mud, but I'm sure he'll let you stay here."

"Until then. I need to learn how to walk again." You say as you reminded yourself that you couldn't feel your legs.
"We'll get them fixed." 9 assures you.
"I hope so."
