Natsu, Gadjeel,Wendy and others that were raised by dragons were actually from 400 years ago which means Natsu could be actually a friend of Zeref when they are kids. The dragons did not disappear- it was the dragon slayers that travelled into the future (uknown reason) and they wake up not being with their dragons anymore because they are already brought from past to future.
The dragons DID NOT DISAPPEAR 14 years ago.The Dragon Slayers made time travel from past (400 years ago) to future (14 years ago). This would explain why Zeref knew Natsu and why Gadjeel and Natsu were trapped in the Magic Rune that was supposed to be effective on persons over 80-years old. They may not be over 80 years old but their bodies were actually born from the time of 400 years ago.
