Thomas and Friends AU one-shots

I'm sorry Thomas x Thomas.exe

14 yr old Thomas was just puffing around, listening to music, when something caught his eye. He saw Thomas.exe, on the rails, bloody and bruised. Thomas didn't know rather to call for help, leave him or help him after all he did to them. He possessed Thomas into going Genocide, took half of his soul and forced him to kill Emily, just so that he could get the RESET possibility. Thomas heard him whimper in pain. Thomas sighed and took him to Tidmouth sheds. When he got there everyone got ready to fight. "Guys, calm down. He's injured." He said. "Why the frick did you bring him here then?" James asked, clearly confused. "He's gonna heal and then I'll call Ink to take him back to the Exe. AU" Thomas said. "If he tries anything on us, he'll be dust in a heartbeat." Emily said, glaring at him. Thomas sighed and took him into a birth. Edward healed him with his magic and Percy wrapped up his wounds. Just as he was about to leave, exe grabbed him. Percy turned around so fast, he heard a crack. "W-Where are you going?" Exe asked. "I'm going to go get Thomas, so you two can talk." He said. Exe's eyes were red, but they weren't black. 

Percy was confused. Exe eyes are always black and red, yet his eyes were just red. Red as in the iris and red from crying. "Were you crying?" Percy asked. Exe nodded. "My AU is in danger, the Horror AU took over it, we fought of most of them, but then Horror! Thomas knocked me out of the AU. I got a call from Emily.exe and she said, that they were tortured and t-t-there's nothing I can do t-t-to h-h-help them!" Exe cried. Black and Red tears ran down his face. For a 6 yr old engine, being the youngest in his AU is tough. Percy felt bad for him. He did something he knew he was gonna regret. He hugged exe and rubbed his back. "It's okay, I know how you feel. We're not gonna let anything happen to you." Percy said. Exe hugged back and cried harder. Everyone was watching and listening the whole time. "So...that's why he looked like that." Gordon said. "No crap, Sherlock. So what do we do now?" Emily asked. Thomas thought, before breathing in and out. "We'll keep him." He said. Everyone turned so fast, tons of cracks were heard. "WHAT?!" They yelled. "Think about it, he's just a kid, sure he has done some crazy and bad things, that will never be forgotten, but still, I feel bad for him." Thomas said. Everyone sighed before nodding. Thomas walked in and saw Exe asleep. "You know...he's cute when he's asleep." Percy said and smiled. Thomas smiled. Everyone walked in. Emily 'awww', when she saw him. "I don't understand it, how can the most evil thing, be so....cute at the same time." James said. Everyone left, leaving Thomas with him. Thomas rubbed his head. Exe stirred and woke up. Thomas smiled at him. "Hey, you okay?" He asked. Exe nodded. He sat up. "I'm sorry for everything. i just can't help it, it's an exe thing." He said. Thomas nodded.

 That was pretty normal for some AU's, especially the bad ones. Exe hugged him. "Thank you." He said. Thomas hugged back. Exe and Thomas were good friends, and he protected him, when the other engines tried to attack him. He would always say: "It's okay! He's friendly now." He said. They look at him, like he was crazy, but when they saw his eyes, they had to agree. Thomas and Exe, loved being together, Percy got used to him, being the second youngest in the team, but he would always tickle him and they would play all the time. Thomas was his protector and Exe was his best friend who could never be split apart.
