Spongebob, along with the rest of Bikini Bottom, are mutant's created by radiation.
Nuclear bomb's were tested on an island known as Bikini Atoll. Sea animal's were affected by the large amount of radiation. This caused the animal's intelligence to increase, exponentialy.
The animal's now live in an underwater city named Bikini Bottom.
This theory was actually confirmed to be proven on the sketch of the pilot episode of SpongeBob Squarepants.
