Troy didn't really understand how Abed's brain worked.
That wasn't to say that he disliked Abed, or even that he found him particularly weird. They were all weird in their own ways, it wasn't like weirdness was exclusive to Abed. He just didn't comprehend the why behind Abed being how he was. He still loved him... Platonically. 100% platonically.
Like on this particular day, when Abed took "friends mess with each other" so seriously that he dropped a whole budget on trying to prank Troy into thinking he was an alien. It was absurd, but when he finally confronted Abed about it, he'd just echoed back the same sentiment that Troy had told him earlier when explaining the whole "messing with people" thing. This is what friends do.
Troy realized at that moment just how differently Abed's mind must've worked. Most of the others had already had that realization with him (Annie with her psych experiment, Jeff and Britta with the film class), but he'd only been vaguely aware of those incidents. Now he had his own incident, one that made it click for him. Abed wasn't an idiot by any means. In fact, he was probably the smartest in the group. He just comprehended social situations a bit differently.
They found each other in the library the next day and did their little handshake. The alien incident, while not forgotten, didn't matter anymore. All that mattered was that Troy now knew he had to explain things a little differently to Abed. Not in an infantilizing way by any means- Just explain them in terms that couldn't be taken too far or too literally.
He knew there would probably be similar instances in the future but, for now, he was just glad to have a tiny clue on how his friend's mind worked.
