Zekrom can be found at the old abandoned Power plant at Ocienview city, if you remember correctly the last door at the third floor is currently blocked, but after beating the Elite four at Tunod region the block will move towards the terrace of the Power plant, and you'll currently see no door but there is actually does hidden, just look for the mysterious side tiles for a door.
