Manaphy can be captured if you have a sea jewel (is gained by the race at evergreen town, you need to be first at the race to get a sea jewel), and if you had already captured a Jirachi. If you have already done the events, go to the first underground tunnel at Palmtree resort, and you will see a blue Manaphy that will dive under the water, be sure to bought Dive and Rock climb HM's.
