Glados went crazy after Chell left so she kidnapped Chell even though she let Chell go to avoid any further trouble.
Peter works as a tech boy in S.H.I.E.L.D
Space Core stays in space. (Space Core: SPAAAAAACE!)
Peter makes Wheatley a hominoid android body.
Chell forgave Wheatley.
Chell and Wheatley stay with Peter
Wheatley's new body has human features so he can eat, sleep, and use the restroom.
Peter gave Wheatley intelligence so he isn't a moron anymore. (Wheatley: Perfect! See Glados! I'm not a moron!)
Cave and Caroline are Chell's biological parents and gave her up for adoption for her own safety. (Chell: At least it was for my own safety.)
Because of Wheatley's now human features, he can reproduce so the ending won't confuse anyone reading it.
Lily is Peter's childhood friend and soulmate in my AU. Since in my AU, soulmates can't be affected by the amnesia spell from the end of SNWH (Spiderman No Way Home), Lily still remembers Peter even after the spell is cast.
Wolverine according to the comics met Peter's parents and is also not affected by the spell. Peter calls him Uncle Logan.
