Harry had stayed long enough in the past that his presence was causing deviations in the timeline. Tom Riddle had opened the Chamber of Secrets earlier than destined. Potter had begun to notice a strange voice in the walls of the school, that muttered ominous words. He simply assumed that it was an effect of the mental pressure he was under. However, that voice was the voice of the Basilisk.
One night, just a day or two after the voices had started, Harry accidently told Tom that he had been hearing a strange voice recently. Being someone who did not leave loose strands, Riddle inquired when the voices had began. After Harry gave an answer that suspiciously coincided with the date he released the Basilisk, Tom began to suspect that he could speak parseltongue.
So he asked the snake to speak more often for a week and to do so near the lessons Harry usually had. Soon, the guy became extremely sleep deprived and paranoid. Thinking to finally test it out in person, one day Riddle decided to talk to Harry in parseltongue.
Like in the original story, Harry was mostly unaware of his ability to speak it. He just unconsciously spoke it when responding to Tom's greeting.
