Here is a theory about the Marauder's Map.
So what if the map doesn't show their names when they are in animagus form. For example Fred and George don't say anything about Peter sleeping with Ron because Peter is in his animagus form. Or what if you need to know that the person is an animagus for their name to show on the map. Harry saw Peter's name on the map (Prisoner of Azkaban) because Peter was in human form. Then, when he saw Harry he turned into his animagus form.
