Original ending:
Rin's new team was going to be composed of Haku, Zabuza, and Shisui. They would have gone on a few C-ranks, while Rin would feel happy about not intruding on the sacred bond that Team 7 had. Before the Chunin exams, they would eventually be confronted by Kisame and Tobito, who are partners due to Itachi not joining the Akatsuki. Tobito would ask her to join or he and Kisame would kill her teammates (as Tobi, not the deranged Obito we see at the middle of the war.) Rin, too attached to her teammates agrees to go, and she watches her teammates guiltily as Tobito takes her and Kisame using Kamui, because she didn't put up any kind of fight at all. They get to the base, and Rin is made Obito's apprentice. She tries to convince him that he should fight against Zetsu, and tells him how Zetsu is using him. Obito tells her that he knew that, and she tries to convince him to do what would be best for her brother but doesn't say it out loud. After two months or so of icy tension between them, Obito finally agrees with her.
Rin remembers that if Obito puts enough chakra into his Kamui, it can open to more dimensions than just his Kamui dimension. With that knowledge, they put together a plan to trap Zetsu in a dimension far, far away from theirs, protecting everyone. The plan is put into action a week or so before Naruto returns to the village for the beginning of Shippuden. The plan goes awry, and Zetsu, Obito, and Rin get sucked into the dimension that Rin is originally from(our dimension.) They all get separated, and oppose to 2016, the year Rin died, the year is 2007, the year the first episode of Naruto Shippuden is aired. They're in Rin's home city, and Rin soon discovers that she is now in the manga and anime, and she is one of the main characters. She is mistaken for a cosplayer, who comments there must be a con or something because he saw another one. She gets directions from him, which lead her to a passed-out Obito on a park bench. She props him up slightly so she can sit down on it, and rests his head on her lap. She takes watch for the night, and the rest of the day, until he wakes up around noon-ish. He asks where they are tiredly, and she tells him. He explains he's chakra exhausted, and probably won't be able to move much. She agrees to get food and make sure they're okay. They spend a few days at the park bench, trying to help Obito recover. He recovers enough for them to get to a homeless shelter, and Rin explains anything and everything she can about her home. Obito eventually regains enough chakra for them to attempt to get home again, but it opens a portal to the wrong dimension. It takes a day for Obito to recover this time.
They agree to wait a bit, and actually be able to have their own privacy in the form of an apartment, so they get jobs, eventually getting that apartment. They eventually get clothes necessary to blend in, and only have enough time to try getting home once a weekend. They repeatedly show the wrong dimension, and after a year, they've both reached the ends of their ropes, and will give up if that final one doesn't work. They've spent the past year improving their jutsu with their free time, Rin particularly improving with her Oblivion Style. Rin tries to keep them updated with the manga, but when on the last try, they make it back, they're sort of out of the loop. The war has still happened, but this time Pein is the one leading the opposing side to the Allied shinobi forces. Rin, upset that she changed nothing decides to perform a jutsu she created while her and Obito were in the alternate dimension. Before anyone can notice her return, or stop her, she seals herself and the opposing side away from the allied shinobi forces. She permanently releases Kurama, who is against her plan, and forces him outside the barrier. She stares determinedly at the enemy forces, internally monologue-ing, and smiles sadly when she finishes. She starts to perform the jutsu, and just before she finishes, she hears Itachi yell her name, and she turns to see him, along with all the friends she made while in Konoha. There was going to be a short Itachi P.O.V., where he is told by Obito what jutsu Rin is about to perform. Then, it would shift back to Rin's P.O.V., and she starts crying, as she begins to speak. She's speaking directly to Itachi as she says her final words, due to casting a suicide jutsu. Her final words to him, with watering eyes, and a guilty smile, are; "You aren't mine anymore."
She then finishes her jutsu, whispering the name of it. "Oblivion Style: Divine Obliteration." Everything and everyone inside the barrier are destroyed, leaving Pein's army, and herself dead. The war ends, and the Allied Nations find peace. Obito tells Itachi and Shisui, who he learns also knew the truth, about what happened when they were gone. Obito turns himself in, while everyone Rin was close to grieves. Everyone eventually gets better, but Itachi never falls in love with someone else, and Shisui never settles down. Haku ends up with a kind civilian woman, and the epilogue would just show how everyone ends up after the war. It would be from Shisui and Itachi's P.O.V., and Obito would be granted a probational status as a Konoha ninja. Every year, on the anniversary of the end of the war and Rin's death, while everyone else is celebrating all day, all of Rin's loved ones stop by for at least a bit of time to talk and put flowers on the grave. Itachi, Shisui, and Obito stay there all day, while Kakashi stays there during the mornings where he mourns for everyone he's lost.
The very last part will fast forward to right after Itachi dies. He looks around, and is surprised when he sees the teenage Rin smiling at him, reaching her hands out to him. He's shocked, but accepts being pulled up, then pulls her into a hug, which she returns fiercely. I'll write out the scene here.
3rd P.O.V.
Itachi stared at the teenager before him, the love he thought he would never see again. Her hair was still as vibrant as he remembered, and her eyes still held the delightful sparkle he loved.
"Rin," he breathed, and her smile widened as she reached her hands out for his. He felt an awed look grow on his face as she pulled him up and out of his stupor. His arms pulled her close to him, like he had longed to do again for such a long, long time. She responded similarly, arms encircling him tightly. He felt tears streaming down his face as he held her close, and felt her tears soaking his shirt as well. She shook in his arms, as he did in hers.
He couldn't tell how long they stayed like that, but he knew that it wasn't long enough. She needed to always be with him, always be in his arms, so she couldn't just disappear like that again. She pulled her face away from his shoulder, and cupped his chin with her hand. She smiled almost joyously at him, but it wasn't quite there yet.
"I'm glad you took your time to get here," she said quietly, and she leaned into his touch as he traced the whisker marks on her cheeks.
"You shouldn't have left so soon," he responded, his eyes flashing with hurt, and she felt the sting in his words.
"I'm sorry," she muttered sadly, puckering her lips. "But we're together now. And that's what matters now, right?"
The unnaturally soft tone to her voice showed her anxiousness, and Itachi took her hand, squeezing. He pulled it up to his mouth, brushing his lips against her knuckles. His reassurance returned her confidence, and she pulled him down to kiss him. He responded eagerly, panting for breath when they parted, him resting his forehead on hers. She stared at him lovingly, and he knew he was doing the same.
"Still mine..."
"Still yours..."
