For the majority of the series, I would've never guessed that Keefe was a project like Sophie was. We now know that something was done to his genetics, due to whatever Lady Gisela did to him.
Sophie has spent her whole life feeling different and out of place, even in the Elvin world. At the end of the day, Keefe is the only person in the universe who understands a fraction of what she has gone through.
They grew up in different places, but both dealt with hard things in their childhood. They were both experiments, but created for varying reasons. They both are fighting for the greater good, and they would follow each other to the end of the earth. They both are stubborn and strong willed, and each balances the other out.
Keefe = Project Lodestar
Sophie = Project Moonlark
They are both opposites and equals who need the other. They rely on each other in a way that none of their other friends understand. They trust each other more than anyone else, and are the first person the other goes to when they need to talk.
I mean, how adorable.
