As many people guessed, Touko was the overall villain of the story! Congrats to those who figured it out!! She used to work for the Steering Committee, so she had many connections to Hope's Peak. The plan was to drop one initial hint (her being rude towards Kokichi), and then pass it off as just being her personality and leading everyone away from her with false clues. I was going to move the blame to Byakuya, Makoto, and even Kaede at one point! However, we didn't get to progress that far into the plot.
Touko's overall goal wasn't to kidnap students. She meant to trap Hajime and Shuichi, who would be some of the most difficult teenagers to trick. Why?
Because they were the only two survivors of successful talent transfer experiments.
I remember writing that there were TWO successful experiments, with one being Izuru and the other being Shuichi.
As a child, Shuichi was spent a lot of time with Touko since Kyouko and Makoto would often leave due to emergencies. They trusted Touko as a close family friend, and she would babysit him often. However, Touko did not have innocent motives in mind. She used Shuichi as a test subject and eventually had him tested on. This method was in its early development stage, so nobody thought it would work. Because of that, they chose a singular talent (Ultimate Detective) to assign him. They were unaware of the transfer's success until Shuichi was accepted into the Future Foundation in middle school.
Since Shuichi was always with detectives, it was hard to find a convenient time to take him back for further tests. This is why Touko and the Steering Committee created a big, elaborate plan to catch the attention of Shuichi and the Future Foundation. They would attempt to kidnap Hajime along the way. But why were they doing experimentation in the first place?
The Steering Committee wanted to create artificial talents in order to make the world equal. They believed that the talent system made normal people feel inferior, and since the Committee was composed of mostly talentless people, they harbored strong feelings towards their cause.
Although they had the power to consult Makoto about changing the talent system, they felt it would draw too much attention and ultimately failed. A talent system was what the government wanted. So instead, they decided to make everyone eligible of joining. Not trying to formally remove the system also justified what they were doing (in their eyes).
All of this would be revealed once the Future Foundation stormed the Hope's Peak base in the forest (the one that Rantaro and Shuichi found). Kyouko and Makoto would be FURIOUS at Touko and vow to put her and the committee behind bars. Shuichi would not take the information well. Deep down, he knew he didn't deserve his talent. He knew it wasn't rightfully his.
Touko would mention that Mikan was supposed to kidnap Kokichi, which grabs Shuichi's attention and makes him angry, rash, and unstable. He would attempt to take Touko down by himself (and he would almost succeed), but would be caught of guard with an attack at the last moment. Kyouko would take the hit he was supposed to receive.
Kyouko wouldn't survive that.
Yeah I was gonna kill her off, I'm sorry... 😭😭
In the end, the Future Foundation would prevail and the entire Steering Committee (and Touko) would be given SEVERAL life sentences. The missing students would be found, released, and put into a therapy program. Makoto and Shuichi would become very reserved and spend most of their time inside their house, grieving for Kyouko. At this point, Kokichi would be discharged from the hospital. He would frequently check on Shuichi and Makoto, caring way too much to lie about worrying. Kaede and Miu would visit a lot, too.
Eventually, the two would HAVE to go back to school. Shuichi feels better, but has not completely healed. Being at school doesn't help him at all. Everyone is talking about him and pitying him. The whole school knows his name, and he hates it.
Kaede and Miu decide that giving Shuichi some space would be best, but Kokichi is much too attached to him to leave him alone. He tries to cheer him up in every way he can, but it doesn't do much.
One day, Shuichi would open up to Kokichi and tell him how he feels about EVERYTHING. Including his romantic feelings for the his friend. He says that he's spent a lot of time thinking about it, and can confirm that he's in love with Kokichi.
You can probably figure out what happens from there, right? Kokichi emotionally confesses as well, and the two become a couple. With enforced support at his side, Shuichi slowly and surely begins heals the wound in his heart. He misses his mother every day, but he knows that she'd want him to focus on his current life.
The story ends with new couples (Saiouma and Komahina), new development, and a new future. One that Shuichi is completely in control of. He's gained the confidence and optimism he needed, and is now ready for anything.
