Alternate Routes are different, they work similar to Neutral Routes in Undertale where the Player Character makes a decision that results in a different ending, this is not canon to the main storyline and is a potential alternate reality to the story. In this case, Jaune makes a different decision resulting in a completely different outcome than the canon story. 

Previously we saw Jaune agreeing to James Ironwood's request of staying in Beacon, as Yuri happily jumped on him, they were split by James, who then informed Jaune about him the initiation, which had a written part as well as the battle part, Jaune, then headed back to the dorm room. He talked to Ozpin who was fine with all of this, he understood Jaune's desire to start off a new life, as he knew that James would have helped him. Ozpin wished him the best of luck, as he knew that the initiation, was much harder than Beacon's. Jaune disconnected the call as Yuri came in, as she then asked, about why the Arcs disowned him. Jaune then revealed that he was never trained by them, even then he still wanted to prove them wrong, to live up to their legacy, what a fool he was. He then revealed that he was a fool to think that his former friends and family even cared for him. Although he still believed that there was hope. They then head to the library where Winter, who joined them, apologized for what her sister did to Jaune, Jaune, however refused to forgive her for what she did. Winter then asked to let her make amends for what she did. Jaune decided to think about it as he primarily wanted to focus on his studies. As he did, with time passing, he gave his first test, he then decided to study for his second test, with which Yuri came, however this was cut short due to an awkward moment between the two, as Yuri dashed out, Jaune finishes off his studies, as he heads back to his dorm where he apologizes to Yuri, who also apologized for running away, yet Jaune blamed himself for what happened, as Yuri explains to not beat himself up for what happened, as he knew Jaune was not the person to take advantage of Yuri, and when asked again, as Jaune informed about the doubt that had happened. Yuri happily helped him in that. Time passed, as he finished the last two tests, and when the results came out, after a day, Jaune passed with flying colors, Yuri happily congratulated him. After a while, James, Winter and Pietro showed up, as Pietro offered the apprenticeship to Jaune, as he accepted it. James, then informed him about the battle part of the initiation. Jaune got ready as he fought against the Atlesian Knights-200, there were forty of them, with Winter announcing the matchup, Jaune took several of them, when he was overwhelmed, he quickly dismantled the situation by using Red Annihilation on some of them. Meanwhile, the others discuss on Jaune's abilities and his past, as it surprised everyone present, he was a natural born leader, which was extremely rare. Jaune, then dealt with the formation of the knights taking them out one by one, defeating them and completing the initiation. James congratulates Jaune, as he was now part of the Atlas Academy, as many congratulated him on his success. James and Winter then discuss on Jaune, and were determined to help him. 

Jaune was sleeping, as he does, however he was then woken up by a sudden call, and this belonged to Yuri. 

Yuri: Jaune!!

The call was in reality a shout, as he rushed to her side, while shouting. 

Jaune: Hang in there!! I am coming Yuri!!

Jaune reached to her location, as she was on her knees, Jaune then exclaimed

Jaune: Yuri!! What's wrong?!
