Alternate Routes are different, they work similar to Neutral Routes in Undertale where the Player Character makes a decision that results in a different ending, this is not canon to the main storyline and is a potential alternate reality to the story. In this case, Jaune makes a different decision resulting in a completely different outcome than the canon story. 

Previously we saw that two years have passed as Jaune walks ahead, thinking of the events that has transpired, many things have happened, with Amber joining the team. At first it was difficult, however these two gelled out, and eventually got along. Jaune talked to Heracross, his Grimm Beetle assuring him that things will be getting better due to her newly developed fear of beetles, he also pondered when his last and final team-mate joined in, which was Mercury, who was not liked by Amber, given what he had done to her along with Cinder and Emerald. It got bad to the point that it affected their team play as well as their regular team sessions, however as time passed, Mercury was able to regain the trust of Emerald, and the team became better once again. Jaune headed to James's office to see his old former Beacon team-mates there, as Jaune was told that they had stolen an Atlas ship, Jaune sighed, as they then informed the group about Lionheart's betrayal as well as their time at Haven, this was saddening for many, as in the aftermath, Ruby reluctantly agreed to trust James, when Ozpin managed to convince her, Jaune understood the assessment, as James asked them all to rest. Jaune then revealed his plan to them, as they were slightly against it since Jaune wanted to destroy the relics once this is all over. However, Jaune convinced them that this would be the best outcome, since if someone else could use those relics to destroy all of them, especially upon Salem's wishes. Upon understanding, James asks the entire team to rest. At the Evernight Castle, Cinder, who was furious over her defeats vows to take vengeance, when she is called by Salem, she then sends them for a mission. As she leaves, Salem then reveals that in an event Cinder fails, she will be sending the trio themselves, that being Arthur, Watts and Hazel to the area. As she looks at an image of Jeanne D'Arc, vowing to never be defeated by her descendent. Meanwhile, four days later, Jaune confronts his former family declaring to never come back to the clan no matter, what happens. They try to bring him back, only for Jaune to threaten them with violence, as they all grew fearful, Jaune demands them to leave and to never show themselves here ever again, as James gets a call, he then notices that it was a Grimm assault, knowing this Jaune leaves, ignoring his former family's concerns, with Alex. Belize and Juniper ask his team to look after Jaune, as they agree to do so, even stating that they would never abandon him, like they did. 

Mantle, 11:30 AM

Alex: So what's the situation? 

Jaune looked at the console and spoke, he was in an Atlesian Dropship, alongside it's Pilot, and the rest of Team PLAN, that being Pyrrha, Nora and Ren. 

Jaune: Right now, the Grimm has ravaged most of central and northern Mantle, causing the deaths of several civilians along with several Sabyrs and Megoliaths, someone had let the Grimm inside, despite the security update at the borders. 

This caused the team to be shocked, and saddened, many people were killed, Jaune was equally angry, as he pondered who was the one who had let several Grimm infiltrate inside the Mantle borders.
