Thomas
Thomas being Thomas, acting like he normally does annoys you sometimes. This boy can't seem to control his suicidal temptations and it really makes you angry. He's like the child whose parents never cared about what the hell he was doing so he became a little too familiar with the risks. It's brave, yeah, but dang he's stupid sometimes. Whenever he'd make you angry, he'd look at you with his puppy brown eyes until you forgive his misbehavior.
Newt
When he doesn't talk to you. Even though Newt isn't the chit chatty kind of person, it reassures you when he talks to you. When he doesn't, you have to be really insistent to drive him to talk. You'd have to give him hugs he wouldn't respond (that would annoy you too), kiss his cheek really often, threat him to tickle him if he doesn't, etc.
Minho
When he can't shut his little sarcasm hole. It annoys you that he can't be serious sometimes. It's like everything is a joke to him. When he does that, you clearly tell him to shut up before you make him. Usually he'd start a staring contest and you'd lose so he'd give you a kiss on the cheek before saying "But you love me!".
Gally
When he acts like he's the king of the world. It's not because he's your boyfriend that he can tell you what to do and when. (You're a free human damn it!) when he does that, you kind of not friendly remind him that after two whole years in the Glade he still hasn't found an exit nor a way to be useful.
