Sam had always loved dogs. Dean couldn't stand them. And it wasn't until Dean smelled the Impala that he realized Sam could live his life as a normal person. And be perfectly fine with it.
That's why Dean doesn't like dogs. Because they remind him of his brother's ability to live his life safely and away from Dean and the monsters.
