After Shinji kills Kaworu, he gets angry for his friends death and blame Lilith for getting into all of this. Rei Being Lilith gets angry with Shinji, and teleports him and EVA unit 1 to a different universe, a different future and gets turn into child, there he is found by APE and train him to be a parasite.
