1) Shepherd kills Soap and Ghost. The betrayal from Modern Warfare 2 inspired this. This was supposed to occur after Soap and Ghost returned from their intel mission.
2) The remnants of Noble Team were initially supposed to escape Lorule at the end of their mission via the Spirit Tracks. Reznov dies during this escape, while Yuri and Link get away.
3) Yuri and Link, after learning of Shepherd's betrayal, were going to avenge Soap and Ghost by killing Shepherd. Yuri would die in this scene.
4) Link would contact Makarov to help hunt down his father after Shepherd's killings.
5) A war would ensue between Lorule and Hyrule due to the invasion from Noble Team.
6) Originally, it was not two informants who were to be rescued from the diamond mine but Hilda and her daughter.
7) Ravio would have been the king of Lorule and not a soldier.
8) Astor would kill the four Champions during Zelda's absence.
9) After escaping to Lorule, Link would have resented Zelda for not doing more to help him and his team.
10) Instead of purging Malice from Zelda with a kiss, Link was originally going to tap her with Master Sword to drain her from evil.
