Some of the Senshi's eyes already do match (like Ami's blue eyes and Mako's green ones), but others don't. For example, Rei's eyes turn from purple to red:

And Minako's eyes change from blue to gold:

So, I have a theory (and it's just that, a theory). During the Silver Millennium, this is how the Senshi looked all time. Jupiter had green hair and eyes, Mars had red, etc. This is reflected when they change into their Princess guises, which are their oldest and purest forms.

So maybe, after they were reborn as Earthlings, some of their eye and hair colors changed, maybe to help them fit in better, or maybe it was just genetics (for example, Ami's mother has blue hair so Ami retained hers, but Rei's mother was dark-haired so Rei inherited that from her). But whenever they become highly in-tune with their powers and their past lives, their bodies change to reflect this. I know the real explanation for this is that Naoko has always been a bit inconsistent, but still, I like my theory!
