The Star Fox Team mothership Great Fox is investigating a large blue "Plasma Fire Tornado" on the Lylat star. A Venomian ship, Androsa, emerges from the firenado and attacks the Great Fox. Androsa's first officer, Andross, demands that Great Fox's Captain Pigma Dengar come aboard to negotiate a truce. Dengar is questioned about their current location and General Pepper's whereabouts, but he refuses to give them any information. Androsa's commander and nephew of Andross, Andrew Oikonny, kills him and resumes attacking the Great Fox. James McCloud, Great Fox's first officer, orders the ship's personnel, including his pregnant wife Vixy Reinard, to abandon ship while he pilots the Great Fox on a collision course with Androsa. McCloud sacrifices his life to ensure Reinard's survival as she gives birth to Fox McCloud with the assistance of Peppy Harewood, Jame's closest friend. Reinard dies shortly after giving birth to her son as a result of pregnancy/delivery complications.

Eighteen years later on the planet Corneria, Fox becomes a reckless but intelligent young adult. He takes the car of his retired adoptive father, Peppy, for a ride and accidentally crashes it while running away from the law. The next day, Falco Lombardi is assigned to help his mobster father Chester as the driver of a getaway car in a heist. He gets a call from his childhood friend Fox to pick him up and take him to a bar he frequents often. When he leaves Fox at the bar, he fails to pick up the robbers in time due to a traffic jam, and his father and his gang are arrested. While riding on his motorcycle, he comes across his friend Katt Monroe and her gang the Hot Rodders. Katt challenges Falco to a race and he accepts. After the race, they go to the same bar Fox was attending. While there, Falco tells Fox, Katt, and the Hot Rodders what happened earlier that day with his father and his gang. After that, they all get drunk. Falco gets in a bar fight with members of another gang of mobsters rivaling his father's. Fox, Katt, and the Hot Rodders join, but Peppy arrives shortly after and breaks the fight.

At home the next morning, Peppy scolds Fox for his immature behavior, expressing concern for his future. He suggests that he joins the Cornerian Flight Academy and Fox reluctantly agrees. When Fox informed Falco, he decided to join him because he was tired of his criminal lifestyle and viewed this as an opportunity to have a "fresh start." Falco called Katt to tell her the news. She congratulated him for stepping away from crime and Falco asks her to join him, but she refused, claiming that she had too many compromises with ger gang and her business. She didn't believe that she had a choice. Falco knew that he wouldn't be able to change her decision, so he tried not to press any further. He tells her that everyone has the choice to change if they really want to in a last attempt to motivate her, but Katt didn't have any comments on the matter and awkwardly ended their conversation. Pressured by his strict scientist father Beltino, young Slippy Toad is accepted to join the Cornerian Science Academy. Realizing that the Academy views his species as a "disadvantage", he joins the Cornerian Flight Academy instead, where he befriends Fox and Falco, but his father doesn't approve, believing that he could get harmed or killed.

Five years later, Fox, Falco, and Slippy become experts in piloting the Arwing, a personal super-high performance combat spacecraft Developed by Space Dynamics Ltd. While the three are having a training session with the Arwing, General Pepper of the Cornerian Army receives a distress signal from Katina. With the primary fleet out of range, the cadets are mobilized. Fox, Peppy, Falco, and Slippy board Captain Bill Grey's mothership, the Voyager-70. Realizing that the "Plasma Fire Tornado" observed on the sun of Katina is similar to the one that occurred when he was born, Fox breaks protocol to convince Grey that the distress signal is a trap. Voyager arrives to find the fleet destroyed and Androsa drilling into Katina's core. Androsa attacks Voyager and Grey surrenders, delegating command of the ship to Fox and promoting Peppy to the first officer. Fox, Falco, and Slippy perform a space jump onto the drilling platform. The three successfully reach and disable the drill.
