The Star Fox team receives an S.O.S. transmission from Katt Monroe regarding her as well as her gang, the Hot Rodders, being attacked by a Goras, a large alien creature, recreated into a Bioweapon from the fossilized remains of a Prehistoric Beast on the planet Titania. Fox asked ROB to track where the message came from, where he reveals it to be Titania. Fox, Fay, and Falco quickly departed for Titania while Wolf and Krystal stayed in the Magnificent Fox. Upon arrival, Star Fox saved Katt and her crew from the Goras. Katt explained to Star Fox that Captain Shears issued a manhunt, and she suspects that Shears is planning to do something bad after the Hot Rodders stumbled on research documents at Shears' lab. They stole the documents with the intention of selling it to the highest bidder but never opened the files. When they analyzed the files, they discover that it was DNA coding for a cloning project regarding the resurrection of Andross. They infiltrate the Titania Defense Center, a top-secret research facility established after the Lylat Wars to research ancient planetary history. The base's commander, Captain Shears, has both Star Fox and the Hot Rodders captured and imprisoned, but they are quickly able to escape thanks to the help of Wolf and Krystal.

When they are spotted by guards, they run away and duck into a room to elude the guards and seal themselves in. The room turns out to be Andross's cloning chamber. The growth progress seems practically complete. Shears then reveals himself and explains that he'd been working closely with Andross before the Lylat Wars. He and Andross devised a "plan B" in case Andross was killed during the war and Venom were left without an emperor. Suddenly, Shears begins to convulse on the floor and is transformed back to his real form: Andrew. Andrew explains that he'd been posing as Captain Shears for years by injecting himself with a serum he developed that allowed him to take the form of another person. Andrew also revealed that during all these years, many of the Venomian soldiers had infiltrated the Cornerian Army, slowing taking over a huge portion of it. He then looked at a portrait of the real Captain Shears, acknowledging his loyalty to his uncle. The real Shears posed as Andrew during the Lylat Wars, sacrificing his life for what Andrew believed was "a noble cause."

Andrew injected himself with another dose of the serum and returned to the form of Captain Shears. He then expressed how much he hated Fox and his crew for killing his uncle and ruining their plans. After that, he summoned an army of robot soldiers which entered into a battle with the Star Fox team and the Hot Rodders. Meanwhile, Falco tries to stop the rejuvenation process. Star Fox and the Hot Rodders managed to eliminate most of Shears' robots, only to encounter the Goras and proceeded to finish it off once and for all. Shears knocked out Falco and prevented him from stopping the rejuvenation. Shears immediately proceeded to speed up the process. Andross, having regained his memories of his death, declared war against Lylat and proceeded to open a portal to Venom and fled the place. Afterward, Star Fox and the Hot Rodders escaped from the base. Star Fox returned to Corneria and parted ways with the Hot Rodders gang.

Upon arriving at Corneria, the Star Fox team is arrested and their mothership and Arwings are confiscated. During a public trial that was being transmitted to televisions across Corneria, the Star Fox team is being accused by Captain Shears of being responsible for the break-in and theft of classified data from the Titania Defense Center, collaborating with the gang of criminals known as the Hot Rodders. Fox McCloud revealed that Shears was actually Andross' nephew in disguise, whereas the real Captain Shears died at the end of the Lylat Wars while posing as Andrew. Fox explains that Andrew while posing as Shears, has been infiltrating Venomian soldiers to the Cornerian Army to take control of it. Additionally, he had been secretly creating a clone of his uncle at the Defense Center.

He said that Andross has returned to finish what he started back in the Lylat Wars. Fox's statement caused a lot of controversies, leading the judge to escort the media and continuing the trial in private. When the Star Fox team failed to provide evidence to support their claims, they lost the case against Captain Shears and were no longer allowed to participate in further missions and were banned from traveling internationally and interplanetarily. Fox's statements caused a lot of controversy and fear among Cornerians. Citizens began protesting against the government and the military over their continued silence on the matter, fearing for their lives. Fox visited General Beltino Toad in his office to warn him that Andross' followers are infiltrating the Cornerian Army and are slowly taking control of everything. He tries to convince Beltino to take action against the threat posed by Andross' Empire, but Beltino was in total denial and refused to believe that Andross had returned or anything else that came out of Fox's mouth. Being driven out of business, the members of the Star Fox team part ways. Fox gets a job as a test pilot for prototype aircraft, Falco gets a job as a pizza delivery guy and Fay gets a job as a car mechanic.
