At his office, Hound dog General Pepper confiscates the Magnificent Fox and the Arwings from the Star Fox team and suspends their exploratory mission indefinitely for violating one of the Cornerian laws after exposing the mothership to the primitive inhabitants of the planet Klentus in order to save them from a cataclysmic impact event (collision between astronomical objects such as an Asteroid causing measurable effects). Fay Pepper, Cocker Spaniel daughter of General Pepper, abruptly enters the office to remind Pepper to take his pills and to avoid getting himself in stressful situations because it could lead to hypertension. Before leaving, she meets the members of the Star Fox team.

When the rest of the Star Fox team leaves his office, Pepper revealed to Peppy that he was dying from a debilitating genetic illness that was starting to show its symptoms. Peppy asked if his daughter would inherit this decease and Pepper replies that Fay was adopted and therefore will not inherit his decease. He refused to procreate because he knew his children would suffer the same fate as him. Pepper mentioned that he's been doing questionable things in order to keep himself alive for his daughter for so long, but at a price: An increasing and unbearable pain as he grows older. He implied that there were a lot of dark things that Peppy didn't know about him. Pepper only had months of life left and wanted Peppy to take his place. Peppy accepted to take his place as General of the Cornerian Army upon his passing and agreed to keep their conversation secret. In a soft tone, Pepper expressed his gratitude towards Peppy for always being there for him as he caresses his face tenderly, and then the two begin to kiss passionately, suggesting that they've been in a secret romantic relationship for a long time.

In the meantime, Cornerian Army officer Leon Powalski is desperately seeking a cure for his bedridden, terminally ill son. He is visited by Commander Aurelius Caspian, who offers to give him a sample of his blood (which has regenerative properties that can save his son) if he does a favor for him in return and Powalski agrees. The blood transfusion is successful and Powalski's son is cured. Powalski then proceeds to comply with his part of the deal by bombing an Area 27 (an autonomous intelligence and defense organization that carries out covert operations for the Cornerian Army) installation in Corneria City. Shortly after, Powalski and his son are both inexplicably captured by government agents and are never seen or heard of ever again. During an emergency meeting on the situation, Caspian arrives and uses his super abilities to ambush and kill several senior officers. He fled the building and got on his ship, which had active camouflage thanks to an integrated cloaking device. He summoned a portal to Prexia, homeworld of the hostile Prexians, and went through it.

General Pepper hurriedly reinstates Star Fox to Magnificent Fox with orders to kill Caspian using a new set of advanced long-range stealth air-to-surface missiles (ASM). Chief Engineer Slippy Toad objects to allowing untested missiles on board without knowing their specifications; when he is overruled, he resigns. Fox notifies General Pepper of Slippy's resignation and the general sends his daughter Fay as his replacement. Upon reaching Prexia's orbit, Magnificent Fox mysteriously shuts itself down and locks in hover mode. Fay attempts to fix the problem, but it is impossible to fix it. Fox and Falco go to the planet's surface on their Arwings, where they are ambushed by Prexian patrols. Caspian appears and kills the Prexians. Caspian surrenders when he learns the precise number of missiles on board Magnificent Fox. Fox and Fay open one of the missiles at Caspian's urging, revealing the missiles contain cryonically-frozen people whose heads are directly connected to the missiles through tubes of wires embedded onto their skulls/brains. Caspian is taken to Magnificent Fox's brig, where he reveals his true identity as Wolf O'Donnell, a member of a crew of genetically engineered superbeings, who were created by scientists at the Cornerian Army to be used in times of war, but they rebelled against the Cornerian Army and formed a small crew of resistance to fight back the system that was using and oppressing them.
