In order to lead Star Fox and the Cornerian Army to victory against the Aparoids and defend Lylat, Peppy assumed the role of general of the Cornerian Army. He was quickly given command of all Corneria's forces, as requested by the former general Pepper before he died. Fay was assigned as his replacement, becoming an official full-time member of the Star Fox team, which also received a cheaper and smaller mothership this time around: Astro Fox. Although Peppy revealed that a bigger and better mothership was in the works at Space Dynamics Ltd. General Peppy shut down the secret underwater facility on Aquas.
Everyone involved in General Pepper's plans was either arrested or put under conditional freedom depending on the severity of their crimes. Wolf's crew, the people powering the advanced missiles, and the rest of the genetically engineered subjects were all released on Corneria and turned into official Cornerian citizens. They were given equal rights to the rest of the Cornerians and were encouraged to use their abilities to benefit society. Finally, General Peppy sent a Cornerian fleet with a message of peace to the Prexian Empire, forming an unbreakable political/diplomatic alliance.
General Peppy immediately contacted Star Fox to brief them about the new danger to the Lylat system, leaving the research director Beltino Toad to brief them on all the details. Beltino explained to Star Fox that nobody knows exactly how or when the Aparoid species formed. He was convinced that their homeworld was outside of the Lylat System, really far away. He theorized that the Aparoid queen had a significantly longer lifespan than other organisms and may have created the species, as she was seen spawning more aparoids. By Peppy's account, about 31 years prior to the Aparoid Invasion, a moth-like aparoid came across a Cornerian Fleet and wiped it out leaving few survivors to witness, which alerted the Cornerian Army to the Aparoid's existence. However, nothing was done in defense, as no other known attacks were made on them by the Cornerian Army. The Aparoids did not show themselves again and went quiet for a time. Beltino promised that his federation scientists were doing everything they could to analyze data from the Core Memory they collected, but also advised that more knowledge would be learned if a complete, undamaged specimen was obtained.
General Peppy then informed Star Fox that Cornerian command had learned of a Distress Signal sent by the Prexian Empire. Fox knew that their team alone didn't stand a chance against the Aparoids, so he suggested Peppy to release Wolf so that he could join the team and help them fight the Aparoids. Fox visited Wolf in his cell and convinced him to join forces with him on the condition that he would be released afterward. It was learned that the danger of an invasion by the Aparoids was true, and Prexia's defenses became overwhelmed by Aparoid forces under the leadership of an Aparoid Walker. Since the signal was being transmitted but no response was found, Star Fox joined forces with the Prexian Empire to crush their enemies on the ground and in the skies and saved the planet from further destruction. Several complete, undamaged Aparoid specimens were brought to Dr. Beltino Toad at his research lab at the Orbital Gate, a large satellite over Corneria that serves as the main transport hub for the entire Lylat System, transporting ships of all sizes across vast distances throughout the galaxy, by turning entering ship into energy, which is then transmitted to its destination to be converted back into matter. In addition, it also serves as a large scientific research station.
Having been driven out of Prexia, the Aparoids invaded Sauria. Krystal was contacted telepathically from Sauria by Prince Tricky, who informed the team of an Aparoid invasion that had been occurring on his homeworld. Departing from Prexia, the Star Fox team traveled to the far reaches of the Lylat system to help an old friend in their struggle to strike back against the invaders. As they got closer to Sauria, Krystal's psychic senses flared with activity coming from the planet. She clutched her head in pain as she felt what seemed like billions of beings scream and cry in pain and fear.
