On the Castigator, Shockwave has perfected a formula for creating a new type of blue-colored energon called synthetic energon, which can be created from resources that can be found on the planet that they're hovering over, as well as technology developed by the world's indigenous inhabitants that could use sound waves to produce free energy, which could be modified to clone atoms and create more resources needed for endless production of synth-en. Meanwhile, two people have snuck on the ship. One is Snake, broadcasting some information to Silverbolt regarding the synth-en research while maintaining a disguise in one of the empty energon crates. Little does he realize that the Decepticons are still listening to the Smashers' conversations with each other via the Aerialbots' communicators.

The other is Samus Arus, who sneaks on the ship believing that the Decepticons have found her armor for her, and planning to steal it back from them. In one of the rooms, she sees a Pikachu in an energy-extraction tube, the extracted energy likely being used to create synth-en. Surprised, she frees the Pokemon creature, but sets off the alarm in the process, attracting the attention of the M.U.C.s, who possess laser eyes and small energy cannons to attack people. They make off, informing Air Raid about her status, not realizing that Air Raid has been attacked by Shatter and Dropkick. She decides to contact Silverbolt and inform him, with Silverbolt breaking the bad news, and the Deceptions learning of her presence. She and Pikachu enter a room and discover where the armor is, then set off for it.

Meanwhile, Kirby notices something and makes the grave mistake of leaving Peach/Zelda behind, leading Bowser to use his cannon on her, then capture her to give to the Decepticons for something he could benefit from. Nearby the same scene, one of two duos, one consisting of Mario and Pit with the other consisting of Link and Yoshi, is running somewhere to look for Smashers in danger. Meanwhile, an Eradicon is about to use Bowser's cannon on them, having been sent by Bowser to do that task before he left. However, Link/Pit destroys the cannon, and he and Mario/Yoshi battle the transformer with ease. Suddenly, Mario/Link and Pit/Yoshi, having seen what just happened, launch an attack on Link/Mario and Yoshi/Pit, the two duos battling it out before they realize the misunderstanding.

Then, Dedede's vehicle arrives with Kirby surprising the "king", who then turns around back to his lair in the hopes of keeping Luigi, Ness, and Zelda/Peach out of the hands of the Decepticons. The five Smashers follow the vehicle to somewhere while discovering the Castigator off in the distance. Elsewhere, Ganondorf, from his own lair, tracks Bowser and tells him where Smashers can be found, having made deals with the Decepticons as well.

At something that is like the Devil's Tower in Wyoming, Lucas and the Pokemon trainer discover a Charizard and capture it. They then discover a nearby temple, only to run into Wario, Lucas feeling bitter towards him for what happened to Ness. Both he and the trainer are able to defeat Wario, but Ness is nowhere to be seen. The trainer assures Lucas that they'll find Ness, giving him some help. Lucas would accompany the trainer in capturing more Pokemon in the meantime.

Where Dedede is, he explains to Zelda/Peach, Luigi, and Ness that he has discovered access to Cybertronian technology and was able to hybridize it and the technology of the world they're in to create portals to different locations across the globe. He warns them that they should keep in hiding before using the portal technology to send Ness to where Lucas is, and Luigi to Mario. He stays behind to close the portal and hide the technology before Bowser attacks and invades with a new squadron of Eradicons, all of them discovering Zelda/Peach to take as a hostage.

The five Smashers from nearby the forest are able to track Bowser down, yet the reptilian uses the hostage to getaway. Somewhere near where Airachnid is dealing with Fireflight, Jigglypuff is being ambushed by Thundercracker. Nearby is R.O.B., who was once analyzed by Laserbeak, leading to the Decepticons' creation of the M.U.C.s. Thundercracker has a few M.U.C.s and Eradicons to take Jigglypuff down, the poor creature being able to evade each attack while trying desperately to escape. R.O.B. detects this and informs Silverbolt, who convinces R.O.B. to find Jigglypuff and help it. R.O.B. sets off, only for Red Wing(???) to intercept, keeping R.O.B. distracted as well. In the temple, Lucas has accompanied the trainer in capturing the Charizard and another Pokemon. They walk into a room while expecting something to happen, not knowing Ness is secretly there.

In the desert, a group of transformers called the Constructicons are traversing it. Marth, Ike, and Meta Knight are watching from a distance, with Ike going off to attack the Seeker head-on, much to Marth's disapproval. Surprisingly, Meta Knight goes with Ike, leading Marth to accompany them as well. They go after them, only for the Constructicons to combine, resulting in another combiner. This one is called Devastator(Rob Gavagan). He and the trio duke it out, leading to his defeat. Yet, he goes underground, stumbling upon Lucas and the trainer, who fight and defeat him. Yet, he is able to make a retreat to the Castigator, disengaging within the ground bridge technology the Decepticons built. He tried to take Lucas and the trainer with him, but Lucas was able to use his powers to set him free. They are falling as a result, but are saved by Meta Knight, with Ness riding on top of him. That trio from earlier gains new additions.
