I can already tell what his problem with Cleaver was... Actually, it's pretty obvious. The Zodiac Killer was a racist. There's no denying that.
As for Susan Atkins... I have absolutely no idea... I mean, I'm pretty sure that Mansion had more followers than just her. Why would he want to kill Atkins?
And Pat Boone? Again I have no idea...
The Zodiac Killer didn't go through with the killings though. He didn't kill Boone, Cleaver, Atkins, nor the two officers.
