Hey. This is Scott. We are working to set a messed up timeline from a different universe, our alternate universe, right. We are in the process of doing so at this very moment. We are in the warp: the time continuum. We've set most of it straight. Now there's just one thing left to do. We have to go back to our time and find a way to return the Phoenix to Jean's body or else Rachel will die. It's a complex and nearly impossible task, but it's the only way to set Ray's timeline right again. We have no choice. This may mean the end of fertility and even life for Jean. I hope it doesn't kill her.
Back in their own timeline, Scott and Jean return to Xavier and ask to have the Phoenix force put back in Jean. He does so and it doesn't even hurt her. She's just put in a daze when she finally awakes the procedure. Rachel's timeline is fixed, but Scott wonders, at what cost?
