The story begins after Obito lost the love of his life, Rin Nohara, and completed his training under Madara Uchiha...

After the death of his Master he escaped the hideout and killed Zetsu, because he has revealed the truth about the dark entity. Later on he creates the Akatsuki with the help of Konan, Nagato and Yahiko without a traitorous thought and saved Yahikos life. Together with every Member of Akatsuki they defeat Hanzo's army and conquered Amegakure. Shortly after the Battle they formulated a common goal: to bring eternal piece to the elemental nations with the help of the bijuu. For this goal they first collect ressources, build hideouts and recruite new members: Deidara, Kisame, Sasori, Kakuzu, Zabuza and Haku [Teams are Obito and Nagato, Yahiko and Konan, Zabuza and Kisame, Deidara and Haku, Sasori and Kakuzu].
Later on Obito kills the Mizukage, who has a hand in Rin's death, and decided to not attack Konoha. He also prevents the Uchiha Clan Massacre by stopping the coup d'etat with an powerful genjutsu and kills Orochimaru in the sound-sand Invasion [meanwhile Minato battled Edo-Hashirama and Edo-Tobirama and sealed them with relative ease], at the same time Kabuto was killed by Yahiko.
Obito also saved Shisui's life and made sure that his eyes didn't get stolen by Danzo, who provoked the coup d'etat.

Several years later Nagato annihilates Danzo's Root division and kills the old shimura. Akatsuki also started to hunt the Jinchuurikis and to absorb half of their bijuu powers individually. But even without the death of all Jin's the 5 Kage decided to declare war to the Akatsuki (they fear the potential power of the akatsuki...), while 6 of the ten Akatsuki members were already dead.

a month after the declaration the war began and the remaining Akatsuki with clones of the Juubi and several minor shinobi villages fought against the great 5 villages. The end result is the death of nearly everyone on the battlefield. Only the 4 members of the akatsuki, the Juubi and the 9 Jin's are still alive at this point. But it went all according to the plan: after only the Akatsuki members and the Jin's were alive, the 4 peace seekers explained their plan to create eternal world peace: They intend to revive all the killed ones in this war (+some other people who died) without enough chakra to perform ninjutsu, while the Jin's and the Akatsuki will still be able to perform ninjutsus.
The death of thousands of shinobi was ultimately required for the execution of the reanimation technique "Rebirth of the world", which should ensure the world peace. After the Revelation Nagato sacrificed the Juubi and revived the fallen shinobi and also gave Rin a new life.

In the end the global piece was achieved by the Akatsuki, who now rule over the elemental nations with the Jin's as the only people with real power.
